Three things, consistently. First, space. Sparse arrangements let a room feel empty in a way dense ones do not. A wall of sound fills the space you are trying to sit in.
Second, vocal proximity. Close-mic'd, quiet, unprocessed vocals sound like someone in the room with you. Belted, compressed, radio-mixed vocals sound like a performance, and a performance is the wrong thing at 3am.
Third, unresolved tension. Songs that refuse to land on the obvious chord keep you suspended. That is why "Holocene" and "Roads" work and why a well-constructed pop ballad usually does not, however sad it is.
Why 3am specifically
It is not really about the hour. It is about being awake when you did not intend to be, the specific state where you are tired enough that your defences are down but not tired enough to sleep.
That state changes what you can hear. Details you skip past during the day become the main event, which is why heavily produced music tends to feel worse at 3am and why sparse recordings suddenly feel enormous.
It also explains why 3am songs rarely work as a shared playlist. The mood is fundamentally private, and playing these at a party kills the room.

Why do songs sound better at night?
Partly environmental: less background noise means you hear more detail. Partly physiological: fatigue lowers emotional defences. And partly attention. At 3am the music is usually the only thing you are doing, rather than a soundtrack to something else.
